The Pakistani player started demanding to give this ball a dead ball but the umpire gave these three runs to India as a bye.

Let us tell you that according to the rules of ICC, if a batsman is out on a free hit, then he can run for runs.

Which is added to the batsman's score.

At the same time, when a batsman is bowled on a free hit and runs away, then that run is not added to the batsman's account but to the extra run. 

This was the reason that when Kohli took 3 runs after hitting the stumps, then he got 3 runs as extra runs for India. That is, the 3 runs that India got should be according to the ICC rules.
